Midfielder Jake Taylor scored the only goal of the game on 61 minutes.
Both teams made one change each going into the game.
Crewe brought in Callum Ainley for Owen Dale who dropped to the bench while the visitors had David Worrall back from suspension to replace Rhys Browne who was among the subs.
Vale almost opened the scoring in the first half when Richie Bennett saw his header cleared off the line by Paul Green, while at the other end Charlie Kirk's in-swinging cross caused panic and hit the far post before rebounding to safety.
The only goal of the game came only a minute after Tom Pope came on a substitute.
A corner eventually found its way to Taylor who from close range made no mistake.
The result lifts the Vale up to 10th in the table, just two points off the play-off place.
Crewe drop to fourth.
The Alex are back in action on Tuesday night when they host Everton under 21's in the Football League Trophy.
The Valiants are next in action on Saturday when they make the trip to League One outfit MK Dons in the first round of the FA Cup.
